Our\r\nanalysis revealed a lack of experimental confirmation of the ability\r\nto fix CO<sub>2<\/sub> in many cultured microbial strains.\r\n\r\nThe analysis found that 147 genera (approximately 300 strains)\r\nharbored CBB cycle\u2013related genes. Among these, CO<sub>2<\/sub> fixation has been\r\nreported in 74 genera. In contrast, the remaining 73 genera consist\r\nof strains for which CO<sub>2<\/sub> fixation capability has not yet been reported\r\nin the literature or has not yet been verified experimentally.\r\nIn particular, several lineages within <i>Actinomycetota<\/i>\r\n(<i>Streptosporangiales<\/i>) and <i>Deinococcota<\/i> (<i>Thermales<\/i>) contain strains\r\nthat may possess CO<sub>2<\/sub> fixation potential but their autotrophic growth\r\nhas not yet been reported.\r\n\r\nTherefore, we systematically organized the data based on literature\r\nsurveys and genome analyses by integrating gene information with\r\ncultivation conditions, including oxygen concentration, temperature,\r\npH, energy sources (electron donors), and isolation environments.\r\nThe dataset we put together gives a foundation for research on CO<sub>2<\/sub>\r\nfixation using microbial resources from JCM.\r\n\r\nCO<sub>2<\/sub> fixation, the process by which carbon dioxide is incorporated\r\ninto organic compounds, is a fundamental biological activity that\r\nsupports global biogeochemical cycles. The CBB cycle is one of the\r\nmost widespread mechanisms of CO<sub>2<\/sub> fixation and is estimated to account\r\nfor approximately 95% of carbon fixation on Earth. With growing\r\ninterest in technologies that utilize CO<sub>2<\/sub> as a resource,\r\nmicroorganisms possessing the CBB cycle are attracting attention not\r\nonly for understanding the carbon cycle but also for potential\r\napplications in environmentally sustainable production processes and\r\nbio-manufacturing.\r\n\r\nSeveral representative microorganisms capable of CO<sub>2<\/sub> fixation\r\nvia the CBB cycle are listed below.\r\n\r\n&bull;<i>Cupriavidus necator<\/i> (<i>e.g.<\/i>, <a href=\"https:\/\/www.jcm.riken.jp\/cgi-bin\/jcm\/jcm_number?JCM=36303\" target=\"_blank\">JCM 36303<\/a>)\r\nFormerly known as <i>Ralstonia eutropha<\/i>, <i>Wautersia eutropha<\/i>, or\r\n<i>Alcaligenes eutrophus<\/i>.\r\nThis hydrogen-oxidizing bacterium is a well-established model organism\r\nand is widely used in industrial applications such as the production\r\nof the bioplastic polyhydroxyalkanoate (PHA) [<i>e.g.<\/i>, Pohlmann A, <i>et al<\/i>. \r\n2006]. Nine strains, including the type strain, are preserved in the JCM.\r\n\r\n&bull; <i>Acidithiobacillus thiooxidans<\/i> (<i>e.g.<\/i>, <a href=\"https:\/\/www.jcm.riken.jp\/cgi-bin\/jcm\/jcm_number?JCM=3867\" target=\"_blank\">JCM 3867<\/a>)\r\nFormerly known as <i>Thiobacillus thiooxidans<\/i>.\r\nThis species oxidizes sulfur and sulfur compounds in acidic\r\nenvironments. It is utilized in bioleaching, a technology that uses\r\nmicroorganisms to recover metals from ores [<i>e.g.<\/i>, Wang J, <i>et al<\/i>. 2014]. \r\nFive strains, including the type strain, are preserved in the JCM.\r\n\r\n&bull; <i>Hydrogenovibrio marinus<\/i> (<a href=\"https:\/\/www.jcm.riken.jp\/cgi-bin\/jcm\/jcm_number?JCM=7688\" target=\"_blank\">JCM 7688<\/a>)\r\nA hydrogen-oxidizing autotrophic bacterium isolated from marine\r\nenvironments. It exhibits high oxygen tolerance and has been reported\r\nto grow under relatively high oxygen concentrations (up to 40%)\r\n[Nishihara H, <i>et al<\/i>. 1991].\u3000This organism possesses two types of\r\nRuBisCO enzyme which involved in the CBB cycle.\r\n\r\n&bull; <i>Cereibacter sphaeroides<\/i> (<a href=\"https:\/\/www.jcm.riken.jp\/cgi-bin\/jcm\/jcm_number?JCM=6121\" target=\"_blank\">JCM 6121<\/a>)\r\nFormerly known as <i>Rhodobacter sphaeroides<\/i> or <i>Rhodopseudomonas\r\nsphaeroides<\/i>. This purple non-sulfur bacterium is a widely used model\r\norganism in studies of photosynthesis and the CBB cycle and possesses\r\ntwo forms of RuBisCO enzyme [<i>e.g.<\/i>,Tabita FR. To this end, we examined the presence of Calvin\u2013Benson\u2013Bassham (CBB) cycle\u2013related genes and CO2 fixation capabilities among approximately 6,700 genome-sequenced microbial strains maintained in the Japan Collection of Microorganisms (JCM) [Nishihara A, et al. 2026]. Our analysis revealed a lack of experimental confirmation of the ability to fix CO2 in many cultured microbial strains. The analysis found that 147 genera (approximately 300 strains) harbored CBB cycle\u2013related genes. Among these, CO2 fixation has been reported in 74 genera.
